Manually running one of the upgrades

We are upgrading from PP 5.5 to 5.62. When running the upgrade.php script from 5.5 to 5.6, it just times out. The server load is minimal and my internet connection good. I'm not sure why the upgrade.php is hanging. Is there a way I can run the database upgrade from 5.5 to 5.6 manually via either phpmyadmin or telnet?

Thanks.
