You would need to explain more as there could be no issue at all
If your using permanent watermarking remember category watermarking permissions are set for every last category so I can not answer without explicit discussion on the issue.

I am using permanent watermarking and my image file is in png. If it helps any I am using gd2. I've set all permissions to all of my categories and ran the "Check here to watermark unwatermarked files" and the watermark isn't being added.

Well there are two things to consider.
1. Permissions has to be set to watermark the images per category in edit categories for each cat.
2. when trying to rescan for images not watermarked the watermarked field would have to be no in the actual photos table for any photo not watermarked. What is in your entries in your pp_photos table in that field?

I'm a little confused. where would I check for the entries in the pp_photos table?

You would have to view the database entries
You can also issue this query to your database which should not harm anything and then try watermarking files
UPDATE pp_photos SET watermarked='no' WHERE watermarked !='yes';

No problem enjoy your day
I would suspect for some reason some of your photos the watermarked field was blank hense those where not watermarked. However the strange thing about that is that field has a default value of no in the actual mysql structure so maybe a mysql issue with a version of mysql on your server at one time.

| Water marking images using photopost.
My web site has several thousand photos using 4 photopost licenses. Looking at getting site name installed on these pictures including all future uploads. Not sure PhotoPost watermarking is the ticket. Still looking at it. Don't see anyplace to put site name in control panel. Does photopost watermarking actually intall text? Asking anyone who has had success with it please let me know. Maybe give me url so I can see.

Watermarking watermarks using an image not text. You would need to create a watermark image which is your site name in text. A watermark is merely a transparent image with an overlay image you create.
