I want to enable big picture without loosing all pictures.

I have a gallery for 3 month and It's getting bigger than I expected. When we upload a picture, we can click on it and see a "huge" one. May I "deleted" the "huge" picture of all our uploaded with loosing the "small" picture to have more empty space on my server.

No sorry you can not delete the large picture but you can lower your max image height and width in admin upload options so the pictures will be smaller on all new uploads.

If I choose NO in the "Save and display medium and large images?". Is it going to save me space on my server?

well all you would have are thumbnails which is not a appealing thing to most but you would save space. As a site grows you do outgrow hosting,
