Which template should I edit to move the "most popular" ads to the top of the index?

index.php file move the bolded code to where noted in that file Code: Content visible to verified customers only.

you edit the display_gallery function in pp-inc.php but aside from that I dont know what else to say here

well that block is the same for all featured blocks modify your html in feature.tmpl
