I plan on purchasing a custom style when I upgrade my vBulletin related website. Will vBa programs adopt that style or will I have to make a lot of changes to the code to make it work?

vBa will use the same style as your vBulletin forums so you don't need a seperate style or coding for any of the vBa products.

Tell the person/team that works on your custom style to make sure that the image paths are "fully qualified" and that'll save any tweaking you may have to do later to the style settings.
