I'm trying to insert a php variable $thisPage="pagename"; into the plugins. How do I make it work since the default format is to display html only and not to make php work.

That is a little vague here. You can enter a value like that but what you do with things all depends on what your doing and the confines of how you write things and the plugin location.

I need it to highlight a menu item on my main site menu. Just to show that the user in the 'Classifieds' section. I normally just insert the PHP code to the top of my PHP file and it works.

You can say this all you want but not like I can give you an answer not sure how your doing things.
The plugins work with PHP fine whether something works or not depends on where when and how your defining something.
For example PhotoPost already has page script names and even a global script defined name.
