I have heard over the years phpSuExec can mess with permissions some so that is a good place to start.
I beleive we narrowed down your issue earlier so we know what is happening. The gallery never gets a file to process. So something stops the flash script from doing what its suppose to do. Without files existing in the users directory for that user in the gallery there is nothing for us to process.
