Never a waste of time all I am saying is that code modification/headers or footers they use is up to the enduser as this forum states and resulting problems are all yours.
I am familar with your install and know none of our files are modified since your site was recently upgraded. Knowing this I know how your holding things in a frame with the html etc but since you do that of course your going to block any pop up windows etc. There are other ways to code what your doing without using frames. You might want to look into that avenue to bring in that header sidebar and footer
Since our program is a dynamic php program which prints its own html there is no way for us to realistically envision all the various html elements a user will use around the program. We can only ensure our own code is valid which it is.
